I've two batteries with 6V/5Ah and 6V/4.3Ah, which are connected in series and connectd to the motor driver but still it's not working. Please help with this.

We have no idea what kind of motor are you using, what is that motor driver actually etc.
So expecting a more detailed post including the ciruit diagram, so that we can help you.
